2135 (135 industrial) banging from transmission?

I have a 1970 MF 2135 industrial tractor, which is an industrial version of the 135. It has the 2 stage clutch, power steering, 4 cyl gas, foot throttle, and a MF200 loader attached.

The problem I am having is after the tractor warms up, it will start banging from somewhere in the transmission housing. Sounds like 1 bang per revolution of the PTO shaft. Now, if I depress the clutch to the second stage where it would disengage the PTO, the noise goes away. It makes the noise if the PTO lever is engaged or disengaged. It only goes away if I fully depress the clutch. Any idea of what could be banging in there??
