I've never worked on a yanmar eng,try several things,crank eng & see if eng fires/runs,there may be check valve(s) in line/in pump between pump & cyls,there may also be a pressure sw in same that turns pump on/off when eng running,trapped pressure in line may be telling pump to turn off,cranking/running eng will release pressure,allowing sw to close & start pump,also check that you didn't knock connector to pump motor loose or check for a blown fuse,if a mech pump you'll have to run eng to operate pump.
