Rich: I presume the differences you speak of are differences between Farmall and Utility. The wiring should be exactly the same if tractors are from same year. The tractor was in production from 1963 until 1968 and there were some changes along the way. If there were wiring changes, you can still use the engine, just use wiring harness and diagram for tractor the engine is being installed in.
If you trying to use a Farmall engine in a Utility, it will not work, Engine block is cast differently to match front end being used. Block part numbers should sort this out for you. Then you also have an added kink, those engines were also used in combines and swathers.
