I had this problem once when timing a 5000 to remove the injector pump( I think it had to be no.1 piston TDC to remove pump?) I seemed to keep turning the motor by hand forever but eventually the marks lined up as no.1 reached TDC. If you have followed the procedure and the crank and cam are timed correctly, and the marks on the injector pump gear/cam gear were lined up before disassembly, then it should go back together lined up. If it wasn't timed before disassembly you will have to get the pump timed by a specialist then get no.1 piston on compression stroke to TDC.
