The most common cause for the rough running is when the engine mountings are shot and the engine is sitting on metal,it should not affect the power but it does not feel very nice,check the engine mountings esp the ones at the front under the hydraulic pump,use a pry bar to see if you can move the engine,depending on the series you got the first models had an inline filter before the feed pump that blocks easily,the second modles had a none return valve on the line to stop the fuel running back to the tank overnight that can get blocked too,the breather for the tank is remote,there are three pipes coming off the sender unit on top of the tank,one is supply,return and breather,the breather needs to be clean,doubt if there is anything wrong with the turbo or valves,it would run bad all the time if there was,water in the fuel is another thing,drain off some to see what is in there.
